I am working on the year end set up and would like to see how other companies handle the company contributions to an HSA when they are made through AP. The PR27 can be set to include the pay code for the employee deduction but I did not see any field on PR11 to overide the amount to include the additional dollars the company contribute for the employee. How are you handling this?

If I am understanding you correctly, I believe I would set up a deduction code on the PR side and make a adjustments to that code for the employees that are affected.
I see on the PR27, you can then assign either a ded class, ded code, ded group or a pay class to print the Code W.

I did add a company deduction thinking that would be the way to go but was hopping there was an override that I might be missing on the PR11 Employee override screen to enter an amount.
